You can connect more than one controller to an axis in FSUIPC, the last one moved is what is sent to FS. Alternatively, if using two controllers with drastically different responses, just add and configure them directly in P3D/FS
I've done it both ways in the past, and it works fine. I had a joystick at the instructor station so that you could take over control of the sim...
I suppose if you wanted a discrete switch, you could break the 5v on the USB connections to the joysticks.
